I've never really noticed this point before, but did see that it is absent from list 40 which has the same range of options within the list.
Am I reading this correctly so that if I buy 4 phalanx units @ 11 points each and then 2 replaced phalanx as medium spearmen @ 7 points each for a total of 6 units, I could, if the situation warrants it, deploy them as 6 units of medium spearmen (effectively using the 4 point difference as the price of this flexibility, or losing 4 points per base, depending on your point of view) ?

I believe that is an explanation of the purchase options. Not a change that occurs at deployment.

I read it that way too, but I was struck by the use of "deployed" rather than something like "chosen". I think it can be read either way though.
There are other lists where there are options as to troop types, like the mounted lancers in list 149 or the Halqa in list 253, which get by without explanation notes.
Just curious to see if I was alone in reading it that way.

It is a good point you make and this is perfectly true for mounted troops dismounting as per p27 (?).
But for the foot troops no such option is given.
On page 77 under types of troops we are given a example of how the lines on the lists are read.
Just so happens it uses the very lines you are interested in.
